Yes, the card should be automatically recognized when you put it into another slot.
Attachting and detaching SCSI devices is being done via the /proc filesystem, like
echo "scsi add-single-device 0 0 5 0" > /proc/scsi/scsi. Google for it, you should be finding quite a number of results. That may have changed with kernel 2.6.16, dunno.
Wheather you can hotplug SCSI devices by attaching/detaching them like that somewhat depends on the devices. You'll have to find out if it works in your particular application.
First, fix your SCSI problem :) GH
