I use gdm rather than xdm, but I was googling around a few weeks ago about start-up stuff and I came away with the understanding that you can always use ~/.xsession. IIRC, there was some helpful and not-too-dated documentation at the Linux Documentation Project.

Anyway, ~/.xsession is where I put my X start-up apps and settings.
