Adam,
Having rarely used gnome I'm no expert. I have found problems with
components crashing and not dying properly when exiting. bonobo and
gnome-session both come to mind as processes I've had to kill manually.
If, after exiting gnome and shutting off gdm, you still have *any* gnome
related processes go ahead and "kill -9" them if you have to.
