If you read the comments near the beginning of the /etc/X11/XF86Config-4
file, it says, once you make manual adjustments you need to copy
it elsewhere or rename (as a back up) and then run dpkg-reconfigure
xserver-xfree86.
I've just switched xorg, so I don't have the file to give the exact text
but there was a post on this in the last day or so.
