Sort of difficult as the filesystem must be unmounted for a fsck, just
as you say, so at least / is out.
For / you can schedule a fsck for next reboot by creating a file
/forcefsck, see /etc/init.d/check* for further hints. This is even
recommendable every once a while.
Otherwise you can maybe do some scripting to umount the filesystem,
if possible, fsck it, and remount again, but I personally prefer a
reboot for clean checking, as I like to keep an eye on it...
