I haven't read the beginning of this thread, but this sounds like a 
problem with bus termination to me. SCSI can act very funny if 
terminated incorrectly. I've seen a machine with two buses (one SE, one 
wide) without termination with at least 50cm slack after the last 
device on each cable run perfectly stable while a dud scanner produced 
about 30-40 fake devices. You should definitely check for something 
like that.
