Simon,
  From what you just said, you need to do a apt-get
install apmd .  Then from what I see you did not run
lilo after you changed it so I would open lilo.conf in
your favorite editor, make sure that append="apm=on"
is there, save it and then run lilo.  
  If you then do shutdown -r now as su or root the
system will reboot.  The next time that you shutdown
your laptop, it should shutdown correctly.
  If memory serves me correctly, I did not have to
load a apm configured kernel on my system for this
procedure to work.
