I have had two problems with aumix - one is that values ares et at reboot from /etc/aumixrc, which is different from the users' .aumixrc (the one you actually save to). This is as it should be, but was unintuitive at first. The other thing I have found is that something in the shutdown script mutes the mixer completely, and (especially when going single user and back) it appears not to reset normally. Try editing /etc/aumixrc (the values should be relatively apparent when looking at it) and see if that helps you. If not, I think you may be stumbling on the same mute/fail to unmute bug that I have.
