I have had the same problems. You can try using my ~/.Xdefaults if you like. Find them at http://www.moonkhan.org/z/Xdefaults
The special font used for the bookmarks I believe is called 'clean.pcf' and can be found at http://x.themes.org (I think)
Oh, and the Xdefaults also has support for the scroll wheel which happened to break when I upgraded to X4, also.
