I can't address the specific issues you're having with the floppy
system, but it sounds as if you might want to look at a HW emulator to
speed up your test cycle.  Both VMWare and bochs are options.  bochs
allows using a floppy image rather than a physical drive, I believe
VMWare does same.  VMWare is much faster than bochs.

bochs is a freely available (but not free) download.  VMWare costs ~$100
for a personal copy.
