Two ways that I can think of.

1) Compile the thing and install it in the /usr/local hierachy.  Debian
   does never upgrade or remove anything herein.
2) Rename the package, e.g. to vim-private.  In an automatic upgrade I
   would not expect this gets replaced by any vim package.

Besides this, did you consider filing a bug report to the vim package in
debian?  You can also enter a `feature-request' there.
