Anladığım kadarıyla XFree86 gayet alakasız bir noktada duruyor.

gibi hataların standart bir sistemde büyük hatalara işaret edeceğini de
düşünmek yanlış olmaz sanırım.
Eğer özel bir durumunuz yoksa, XFree86 yı baştan kurmayı öneririm.
aptitude purge xfree86-common
aptitude install xfree86-common
Böylece temiz bir XFree86 yükleyip denemiş olursunuz. Bunu önermemin
sebebi ise, XFree86 nın uzun zamandır denenen, sağlam bir sistem olması
ve bu tip uç hatalara sebep olması şansının az olması.
