Hice otro descubrimiento, aunque no se muy bien qué significa. Usé la aplicación acpi para mostrar la información ACPI en ambos kernels y en el 3.9 parece que no ve el fan:

Hola,

Mi Toshiba con el kernel 3.9 da aún menos información del fan. No lo mienta para nada. Lo acabo de instalar y no se si funcionará o no. Lo estaré observando.

De todas maneras no te parece curiosa la información que das con el kernel 3.2? Dice

"Thermal 4: trip point 0 switches to mode critical at temperature 256.0 degrees C"

256 grados temperatura crítica? A esa temperatura ya se ha fundido el estaño que suelda el microprocesador!

A ver si no estas obteniendo valores correctos en ninguno de los dos kernels.
