You probably have different XF86Config files. To get alt as meta, you
can put it in your "Keyboard" section. Mine is the following:
Section "Keyboard"

LeftAlt Meta
RightAlt Meta
ScrollLock Compose
RightCtl Control
XkbKeycodes "xfree86"
