The structure of the .dtx is ... unusual. It's got the \begin{document} in the 'input' stage and the \end{document} 'as normal'. The result is "%" ends up with the 'wrong' catcode, which is where the issue arises: what should be a comment in the .def is not any longer. It can be fixed by making the .dtx 'normal', i.e. moving the \begin{document} line, but I'm not sure if that is an acceptable fix.
