I think it boils down to the question: Do you have the time to make the
necessary changes to the scripts?  If yes, I'd rather follow upstream.

Allowing parallel installation was a nice idea.  However, it was
intended to allow active package maintainers to have newer versions than
the basic TeX package.  This has never happened 

a) because there are no such active maintainers, and 

b) since the switch from teTeX to TeXLive with its yearly releases, or
   at least since you provide timely updates, it's more the other way
   round.
