Norbert said in one message that the new packages use the ruby instead
of the perl scripts. That might explain some of the changes.

I don't know the perpose of this file, but 'User file' sounds like
something that should not be provided by default. In principle one could
place an empty (plus comments) file in TEXMFSYSCONFIG, but I think the
warning above serves the purpose to tell the user about the possibility
to use cont-sys.tex.

I think this comes straight from pdfTeX.
