/etc/cron.daily/tetex-bin running mktexlsr.

I think the following command will also trigger it:

kpsewhich --expand-var='$TEXMF'

Is that right?  If yes, then run

kpsewhich --debug=127 --expand-var='$TEXMF' 2>kpsewhich.log

and send us the resulting file.  If it doesn't trigger it, try 

kpsewhich article.cls
