Both, cmtt and ectt are stable fonts that won't be changed. If you don't
like their look, use some other font. For example, Courier, Bera Mono
(Bitstream Vera for TeX) and Luxi Mono have a low tilde.

More interesting, the teletype font from Latin Modern (package lmodern)
does have this high tilde, too. These fonts are still in development, so
you could try to influence the developeres.

Concerning Unicode, all the glyph charts are prepended with a text like
this:

There is no normative hight for the tilde. I find the rather high tilde
in cmtt quite normal, since the standard 'fixed' font for X11 uses it,
too.
