With the latest X.org packages, I do hope it's the one in
/etc/X11/fonts/Type1/, otherwise why would the other location be
deprecated?

Sorry. I didn't remember the 0.99.3-2 release, so you have to replace:
  - 0.99.3-3 with 0.99.3-4
  - 0.99.3-2 with 0.99.3-3
everywhere in my previous mail for it make sense. :-/
(I thought the upload with X.org support was 0.99.3-2, but actually, it
was 0.99.3-3)

Right. I'll upload 0.99.3-4 soon with the path reverted and the code to
remove /etc/X11/fonts/X11R7/Type1/lmodern.scale.
