YOu probably have writte permissions anyway: In my chroot cave:
norbert@gandalf:~$ groups
norbert users
norbert@gandalf:~$ ls -l /var/lib/texmf/ls-R-LOCAL 
-rw-rw-r--  1 root users 79 Sep 25 16:31 /var/lib/texmf/ls-R-LOCAL
norbert@gandalf:~$ mktexlsr
mktexlsr: Updating /home/norbert/.texmf-config/ls-R... 
mktexlsr: Updating /home/norbert/.texmf-var/ls-R... 
mktexlsr: Updating /home/norbert/texmf/ls-R... 
mktexlsr: /var/lib/texmf: directory not writable. Skipping...
mktexlsr: /var/lib/texmf: directory not writable. Skipping...
mktexlsr: /var/cache/fonts: directory not writable. Skipping...
mktexlsr: /var/lib/texmf: directory not writable. Skipping...
mktexlsr: Done.
norbert@gandalf:~$ ls -l /var/lib/texmf/ls-R-LOCAL 
-rw-rw-r--  1 root users 79 Sep 25 16:31 /var/lib/texmf/ls-R-LOCAL

How does you /var/lib/texmf look like:
$ ls -ld /var/lib/texmf
drwxr-xr-x  5 root root 4096 Sep 25 16:31 /var/lib/texmf
