This is already supported: just create a new file
/etc/texmf/texmf.d/94pfl.cnf containing

parse_first_line = t

(dont forget to run update-texmf)
The '94' can be replaced by anything lower than 95 (cos you're
overriding 95NonPath.cnf)

Does this solve the problem?
