Did you previously edit /etc/texmf/texmf.d/05TeXMF.cnf? Please send us
the output of

ls -l /etc/texmf/texmf.d/05TeXMF.cnf*
egrep '^TEXMF |^VARTEXMF' /etc/texmf/texmf.cnf
egrep '^TEXMF |^VARTEXMF' /etc/texmf/texmf.d/05TeXMF.cnf
