Yes, pdfLaTeX never was able to process eps-files and probably won't
be at any time in the future. You may switch to the dvi-mode of
pdfLaTeX (\AtBeginDvi{\global\pdfoutput=0}), but this will pdfLaTeX
make behave like normal LaTeX (i.e. outputs dvi, eats no png, pdf,
jpg).
You have to convert them into pdf using epstopdf or a2ping (from
CTAN). Maybe this can be done on the fly. Please refer to epslatex.ps
and grfguide.ps for further details.

It is really a missing feature in (La)TeX, to parse from right to
left and recognise some extensions. I'm not sure, whether anybody is
willing to implement it. The thread I mentioned is still running and
at the end I'll decide if it makes sense to submit a bug to the LaTeX
BTS (http://www.latex-project.org). Don't hold your breathe, when you
wait for it.
