in unstable and testing, metafun.mp is in
/usr/share/texmf/metapost/context/base/, the location where your file is
was used in tetex-base_1.0.2, i.e. in woody.

This file was in tetex-extra also in woody, and it wasn't a conffile
there. In potato there was no metafun stuff in tetex AFAIS, at least not
in tetex-base and tetex-extra (checked the deb's from
ftp://ftp.fifi.org/pub/debian-archive/dists/potato/main/binary-all/tex/).

So the question's open where this file comes from. What kind of machine
is this? Did you install any remotely TeX-related stuff manuall,
i.e. without using Debian packages? Or is it 100% Debian Package
Management?
