I already noticed this and report this to cjk-latex
Bug#165350

And this kind of modification should be now handled 
by cjk-latex with update-texmf and we tetex-packages
would provide the original texmf.cnf from now on.

BTW, $TEXMF/fonts/hbf// is right?  In case hbf-kanji48
it seemed .hbf was in /usr/share/fonts/hbf/kanji48/

dpkg -L hbf-kanji48 | grep \\.hbf
/usr/share/fonts/hbf/kanji48/kanji48.hbf

so I guess it should be 

/usr/share/fonts/hbf/kanji48/

or 

/usr/share/fonts/hbf//
