First of all, is this a fresh install of tetex or 
upgrading?

Please check if there is a symlink as

kohda@nsx:~$ ls -ld /usr/share/texmf/pdftex/config
lrwxrwxrwx    1 root     root           17 2003-09-03 10:16 /usr/share/texmf/pdftex/config -> /etc/texmf/pdftex/

and also if there is certainly

kohda@nsx:~$ ls /etc/texmf/pdftex/pdftex.cfg 
/etc/texmf/pdftex/pdftex.cfg

Further, please show us an output of

kpsewhich -progname=pdftex --format=tex pdftex.cfg

(it should be /usr/share/texmf/pdftex/config/pdftex.cfg)

Possible fix would be;

If a symlink was lost then it would be enough to do
symlink again.

If /etc/texmf/pdftex/pdftex.cfg was lost, then try
dpkg -i --force-confmiss tetex_2.0.2-4.3.deb
