In case Debian tetex, you could create /etc/texmf/texmf.d/94michal.cnf
(or whatever you like) with contents
parse_first_line = t
and run "update-texmf".
I'm not sure but if this fails please try
/etc/texmf/texmf.d/96michal.cnf
(94 -> 96)
