Not sure but is there a symlink as the following ?
civic:~$ ls -ld /usr/share/texmf/web2c
lrwxrwxrwx 1 root root 20 2002-11-20 14:17 /usr/share/texmf/web2c -> /var/lib/texmf/web2c
If not, please do
cd /usr/share/texmf
ln -s /var/lib/texmf/web2c .
mktexlsr
It seemed that sometimes this symlink was removed by
accident.
