As others have mentioned I think the trial and error involved in setting up an 
efficient workflow is inevitable, and probably even desirable. With that 
being said I will say that when it comes time to write things up the 
combination of LyX + JabRef + LaTeX has probably allowed me to recoup most of 
the time that I've lost trying to find that perfect plotting package etc. 
I've also been using SciPy recently and have found it pretty convenient for 
data analysis, although I can't speak directly to your areas of interest.
