Checking my Latex Graphics Companion book I see two potentially
interesting chem related packages, xymtex and ppchtex.  They both let
you draw chemical bond diagrams.

The texlive-chemistry package might be useful. But, it doesn't appear
to have any of the packages mentioned above.  Here is the description:

 This package includes the following CTAN packages:
  bpchem -- Typeset chemical names, formulae, and numbering of chemical
   compounds.
  chemarrow -- Arrows for use in chemistry
  chemcompounds -- Simple consecutive numbering of chemical compounds.
  chemcono -- Support for compound numbers in chemistry documents.
  chemsym -- Macros for typing chemical symbols.
  mhchem -- Typeset chemical formulae/equations and Risk and Safety phrases
