  Что именно не работает? man?

  Посмотрите как в /etc/init.d/checkfs.sh вызов fsck реализован.
  И нет ли в логах:
        "Running on battery power, so skipping file system check."

  Желаемый период проверки можно изменить:
  tune2fs -c max-mount-counts
  или
  tune2fs -i interval-between-checks
