The program launched by gnupg to ask the passphrase is pinentry (which is an alternative). What's your pinentry and pinentry-x11?

Is the problem reproducible for you, if you set pinentry to pinentry-qt?

It is already set to that.

Do you have any special configuration in your .gnupg/gpg.conf?

Options like: pinentry-mode loopback
won't work in graphical applications.
