Even if the "Enable Nepomuk Semantic Desktop" checkbox in systemsettings is 
unchecked, nepomukserver is started after login.

It is as it is supposed to be (it barely uses any resources). However, 
nepomukservicestubs (the real nepomuk stuff) are not started. If you kill 
nepomukserver, you won't be able to enable Nepomuk via systemsettings anymore.
