This behavior is exactly a proof that the bug is still present in
version 3.1-18.
I also experience the bug with apt-spy/3.1-18:

  $ apt-spy -d unstable -s US -o sources.list -w top.scores
  
  SERVER: ftp.us.debian.org
  Benchmarking FTP...
                  Downloaded 6237412 bytes in 16.28 seconds
                  Download speed: 374.24 kB/sec
  Writing new sources.list file: sources.list 
  writing topfile: top.scores

It tests ftp.us.debian.org and then stops, skipping all other US
mirrors.

My workaround is currently:

  $ grep -v '^  (' /var/lib/apt-spy/mirrors.txt > /tmp/m.txt
  $ apt-spy -m /tmp/m.txt -d unstable -s US -o sources.list -w top.scores
  
  SERVER: ftp.us.debian.org
  Benchmarking FTP...
                  Downloaded 6034996 bytes in 15.66 seconds
                  Download speed: 376.44 kB/sec
  
  SERVER: ftp.debian.org
  Benchmarking FTP...
                  Downloaded 5089764 bytes in 16.06 seconds
                  Download speed: 309.46 kB/sec
  
  SERVER: ftp.gtlib.gatech.edu
  Benchmarking FTP...
                  Error: Connection time-out
  
  SERVER: ftp.egr.msu.edu
  Benchmarking FTP...
[...]

and the output goes on testing all US mirrors...
