When I install drupal 4.1 it fails to upgrade my database. I did have problems where when it tried to configure it it failed because it couldn't connect to the database. This was because it kept overwriting the password i had in the /etc/drupal/conf.php file with a default password. I managed to upgrade the database by copying the update.php file in /usr/share/doc/drupal/upgrades/update.php to /usr/share/drupal/update.php and then logging in as the user with uid 1 and adding update.php the url and going through it as a normal drupal package. Not sure if that was the way it was supposed to work.
