Perhaps the m68k support isn't in hwclock? But why does it work on my Amiga,
which runs Debian 2.1?

The ioctl support should be in Jesper's APUS kernel, since Jes' kernel has

| #if defined(__mc68000__) || defined(CONFIG_APUS)
|         /* Linux/68k interface to the hardware clock */

in drivers/char/vt.c.
