The footnote:

| The rationale for this policy is to provide Debian with an easy
| transition strategy should we, or the FHS, elect to phase out the
| /usr/X11R6/ directory, or if it is superseded by, e.g.,
| /usr/X11R7/.

The FHS:

| 4.1 /usr/X11R6 : X Window System, Version 11 Release 6
|
| This hierarchy is reserved for the X Window System, version 11
| release 6, and related files.

No, not really. I interpret the exemption as drawing a line between
the X Window System proper (which is what the FHS addresses), random
programs compiled using Imakefiles (to be migrated later, once they are
compiled using changed template files) and other programs that happen
to use X (to be migrated by the maintainers, when the maintainer chooses
to do so).
