This has now been fixed upstream with <http://cgit.freedesktop.org/libreoffice/core/commit/?id=190b9257367884fa8561410ebe6fb9df7fd9c465> "deb#703486: Keep migrating more user extensions after one failed" on master towards LibreOffice 4.1 and backporting requests to libreoffice-4-0 towards LibreOffice 4.0.3 (<https://gerrit.libreoffice.org/#/c/2877/>) and libreoffice-4-0-2 towards LibreOffice 4.0.2 (<https://gerrit.libreoffice.org/#/c/2878/>).
