I was using sawfish 1.1a-5.  I just now noticed and installed 1.2-3.
Both exhibit the bad behavior.  I have gnome2 as the desktop (sort of,
I use the panel but little else).

One set of steps to reproduce the problem :
    1)  run oocalc on an XLS file
    2)  make a change in the sheet
    3)  press ^S to save it; the "convert to OO format?" dialog appears
    4)  place an xterm on top of the oocalc window
    5)  move the mouse so it passes over the exposed portion of the
            oocalc window
    5.b) the oocalc window is now on top
