Those undocumented files have a different license, license holders
and/or copyright years. So they need to be mentioned extra.

As the license is different, they need to be in an extra Files:
section.)

your d/copyright do not mention them, so this needs to be fixed.

You need to document the verbatim copyright infomation every file that
you ship in your orig.tar.  Those autogenerated Makefile.in are:

# Makefile.in generated by automake 1.15 from Makefile.am.
# @configure_input@

# Copyright (C) 1994-2014 Free Software Foundation, Inc.

# This Makefile.in is free software; the Free Software Foundation
# gives unlimited permission to copy and/or distribute it,
# with or without modifications, as long as this notice is preserved.

So, as long as you ship them in your tarball, they must be documented.
(As for libtool.m4 and Makefile.in the license is the same, you might
be able to document in a single additional Files: * section.)

(I suggest that you verify each and every file and see if something else
is missing in d/copyright.)
