grep log2 . -R

a quick search seems to return
./src/clustal/mbed.c:#define log2(x)  (log(x) / 0.69314718055994530942)

there is also an interesting define

#ifndef CLUSTAL_OMEGA_HAVE_LOG2
#define CLUSTAL_OMEGA_HAVE_LOG2 1
#endif
