Here's some lintian warnings you can take care easily :
W: dojo source: out-of-date-standards-version 3.8.0 (current is 3.8.3)

W: dojo source: patch-system-but-no-source-readme
Means you need to add a debian/README.source explaining why you needed a patch.

Also i understand that mtasc is needed, why not add it to debian/control, as a
suggestion (my bet) or recommendation, you decide.

the trouble is the place of the file, not making it executable :
/usr/share/javascript is supposed to contain static files,
not shell scripts.
so
/usr/share/javascript/dojo/dojox/storage/buildFlashStorage.sh
is in a bad place.

Depending on how it's used and by who, it could be placed in :
/usr/bin/  (with .sh removed and a man page added)
/usr/lib/libjs-dojo/
/usr/share/libjs-dojo/

and properly documented in the README.Debian, so one can know where it's been put.
