I can't really add documentation on autotools-dev about whatever weirdness
people came up with to avoid even thinking about the issue, unless someone
remembers to tell me about it!   This thread is the first time I read about
a build system trying to integrate autotools-dev automatically.

That said, I *really* recommend you to simply use the symlink method
manually. It is clean, effective, hassle-free and does not bloat the diff or
require patches.   Heck, the only difference is that after you do a
debian/rules clean, you will not have a config.sub or config.guess around,
so you will need to use debian/rules build or somesuch to run ./configure
while mucking around with the package (or just add them back manually).
