You'll probably need to generate the depends at build-time. Something like
this:

ifeq($(DEB_BUILD_ARCH),powerpc)
	dh_gencontrol -p<pkg> -- -DDepends="lapack-dev"
else
	dh_gencontrol -p<pkg> -- -DDepends="atlas-dev"
endif

Then just ommit this dep from the control file, and it will be added at
build-time.
