As far as I can see, for now, your test is only checking that bowtie is operating correctly. Your next steps will be to use bowtie output as an input for the various bitseq commands documented in upstream wiki page[1] (parseAlignment, estimateExpression, getVariance, etc). Once all instructions of the wiki are codified and verified working properly, I think your autopkgtest will be ready for upload.
