That would be a serious bug in pysam (which btw is called python-pysam,
please always use the complete source package name, that saves time for
people to look it up).  If it needs such (strict) dependency it should
have it expressed in the metadata.  In turn, that might be a a bug in
htslib for not having an appropriate shlibs file.

And no, "samtools/bcftools/htslib/pysam generally need to be in sync,
regardless of soname changes" is not a thing: if such "synciness" is
needed, that also needs to be expressed by means of
Depends/Breaks/Conflicts/….

Please file a RC bug against python-pysam for being broken.
