If it needs such (strict) dependency it should have it expressed in the metadata. In turn, that might be a a bug in htslib for not having an appropriate shlibs file. And no, "samtools/bcftools/htslib/pysam generally need to be in sync, regardless of soname changes" is not a thing: if such "synciness" is needed, that also needs to be expressed by means of Depends/Breaks/Conflicts/….
