I'm not sure whether you realised that at the sprint (seek for "Name
space pollution issue" at [1]) I was working on some solution for this
kind of issues.  While the problem is kind of solved in VCS there are no
package released yet and this will not happen before the Jessie release.

However, for the moment you can install the current /usr/bin/express to

   /usr/lib/debian-med/bin/express

and symlink some not that generic name in /usr/bin.  The plink package
serves as (currently only) example for this.  As I have seen in your
patches the cd-hit package is another candidate for this solution.

Hope this might inspire you with new ideas even if contacting upstream
about the name choice (at least of the binary) would be a good idea.
