Here are some updates:
According to:

we have:
ncSrc-4.2.zip 56.8 MB 12/28/11 1:11:00 AM
and from:
ftp://ftp.unidata.ucar.edu/pub/netcdf-java/v4.3/
we have
ncSrc-4.3.zip 68.5 MB 7/29/11 9:57:00 PM
[Careful reader, will see that 4.3 timestamp is newer than of 4.2...]
My old copy of ncSrc-4.2.zip had md5sum of
1e76124398f397623b2a1128eec21dc4 and I could never get it to compile
because of too many dependencies. For some reason the new 4.2 source
zip with md5sum 5184615e28fbfe9dd56a2f3c15869a0f from today was really
easy to build.
However it requires libprotobuf-java << 2.4, while 2.4.1 is already in unstable.
Trying to build ncSrc-4.3 with md5sum 0ebf9b74f638af94ec2730c2c8e38bc6
leads to the following compilation error:

does not exist!
I am working on this right now, but I am interested in feedback if
manage to get netcdf to build with protobuf >> 2.4
