Staden Package
Staden Package is great package of applications for reading DNA sequencing outputs, sequence aligning and analyzing, mutation detection etc. It can work with very large assembly databases (tested with ~2.6 million readings). But last versions is difficult to bring to work on even recent Debian releases.
